This is baffling. I have checked everything I can think of, but all the email that comes to one particular email account of an addon domain never gets the mailscanner score in the header. There's no whitelisting, etc. and the email messages are not too large to be handled by the system. I just see a "not-scanned" in the header, like this:
X-(hostname)-MailScanner: Not scanned: please contact your Internet E-Mail Service Provider for details, Found to be clean
X-(hostname)-MailScanner-SpamCheck: , not spam
Not scanned???

Update, I tried to run the following which seemed to fix an issue like this a few years ago:
/usr/mscpanel/msswitch.pl in
But I get this line in shell when I do:
In Only scanning is no longer supported due to security restrictions in exim

Eeekkk, now I see that MailScanner is not taggin spam on most of our servers. We are being flooded with spam right now.
