Does cPanel's "User Level Filtering" still work when MailScanner is installed?
If so, do the filters precede MailScanner's actions?
In other words, if I set up a filter which discards the message, will I ever see the message in Mailwatch or will it have already been deleted?

Yes, they still work, although we have occasionally seen strange behaviour if there are a lot of user or domain level filters.
The exim filters are applied after processing by MailScanner, so you will see the mail in MailWatch but you should also see a log entry in the exim_mainlog showing that the mail was not delivered, for example:
2009-03-23 11:05:48 1LlhyQ-00025g-P9 => /dev/null <user@domain.com> R=virtual_user_filter T=**bypassed**
